The Infectious and Inflammatory Disease Center studies the relationship between the human body and the microbes that live within it. The study of infectious and inflammatory diseases is centered in the science of immunology. The investigation of immunity and microbes is synergistic with Sanford-Burnham's other areas of research—for instance, microbial infections are linked to several cancers, chronic inflammation is commonly associated with an increased risk of cancer, and inflammation is also an exacerbating component of neurodegenerative diseases such as Alzheimer's.

Remarkably little is known about the complex interplay that occurs daily between the genomes of bacteria living in the body and our own genome. Researchers in this center study infectious diseases and inflammatory diseases, side-by-side with systems biologists to apply the tools of genomics, proteomics, and bioinformatics.
